I upload these ( the security mods) to the site in the admin panel after its online and running as mods right? 
Also what is Apache used for, someone said something about that somewhere. Cant remember where though.

Apache is most likely the server software that is running and nothing to worry about right now. The package manager in admin panel is how you install mods. Remember though they only install to the default theme.

Ok so I will have to install them to any other different theme I end up using then to make them work with other themes? So I could be installing them a couple times?

Looks like I dont have to worry about apache then..

Once installed to the default theme then all that is required is making edits to your custom themes template files and maybe the .css files. Having a good php editor is a must if you want to be able to do these yourself. A couple good editors are notepad + and Php Designer. Please never use notepad from windows to edit files. :)

I created the database, the files have been uploaded to the FTP. 
But when I did the www.yoursitenamehere.com/install.php I ended up getting this:
Not Found

The requested URL /install was not found on this server.


what step am I missing? There is nothing in the phpmyadmin, except the empty database with 0 files.
How do I get the files from the FTP to the database?

Ok did you go to simplemachines.org and download the full setup download. And then extract that and upload ALL those files to host. if you put the files under say /public_html/forum/   then the url would be www.yoursite.com/forum/install.php if they were put under /public_html/ and not extra folder then it would be www.yoursite.com/install.php   remember tho if it is under a extra folder capitalization is important so if the folder is /public_html/Forum/ then the url would be www.yoursite.com/Forum/install.php

BTW you do NOT have to create a database before running install.php ..... it does all that for you during the install.

so if its in the FTP as: smf_1-1-9_install
then it would be: mysitename.com/smf_1-1-9_install/ correct?
I dragged and dropped the whole folder in filezilla. Will that make a difference?

The zip file you downloaded your going to want to extract and upload ALL those files exactly as they are to the location you want it in your file manager. A good idea for future editing like I do myself find a good location on your computer like /program files/your site name/orignal files   and extract them here. That way in the future you can add another folder like /program files/your site name/editing files and /program files/your site name/mods  (like I do) and you never edit the files in the original files folder cause you use those for refferance. You only edit the files you have in your 'editing files' folders. But back to the extracting .... extract the zip to a good location (like shown above) and then upload all those files to your 'File Manager' (site). And then do the www.yoursite.com/forum/install.php or www.yoursite.com/install.php or whatever the location may be.

Thats the problem, I can not figure out how to get them from the FTP.mysitename.com to the file manager, cant even seem to be able to find it.  ??? Got them from my pc, to the ftp. but from there I am stuck.

Not sure what you mean about having them in your ftp but not in the file manager, as both places are pretty much the same. If you use ftp to upload the install.zip or it's extracted files to public_html then (and only if the files are extracted) going to www.yoursite.com/install.php will get the install process going. If you put the .zip or its files into a folder in the public_html folder then going to www.yoursite.com/folder_name/install.php should get it going.

Thats a small problem. When I deleted the old smf files. I seem to have also deleted the public_html folder. its all in a different folder on the ftp.mysite.com the file is called smf_1-1-9_install and has everything in it.
